是否存在学术造假？
据复旦大学学术规范委员会主任周鲁卫介绍，该委员会在2012年2月收到王宇澄的举报材料后进行了调查，经过校内外专家四道审查程序，在2013年8月19日形成了《关于举报我校附属眼耳鼻喉科医院王正敏院士涉嫌学术不端行为的调查报告》。这份可在该委员会网站上查到的报告认定，王正敏提供的医学博士学位证书已获教育部留学服务中心认定，学历造假问题不存在；王正敏作为合作者之一发表的几篇中文论文中，有些论文内容高度重复，属重复发表，“在学术态度上是不实事求是的”；使用大量插图且未注明出处的做法，“尽管不属于学术剽窃，但是不符合国际公认的学术规范”，相应的文字内容为“解剖学描述，不属于抄袭”。
此前央视报道，王宇澄的举报材料显示，他质疑王正敏将专著拆分，当作多篇研究性论文发表在权威杂志。此外，王正敏申报院士的论文目录中，有数篇涉及一稿多投。王正敏承认，在“目录”里提供了一些“不是严格意义上的论文”，主要是学生在写论文时把他作为作者之一：“当时的理解是，只要有我名字的都要填写。但整个目录内容都不是作为成果的，写多写少，对院士评选没有影响。”
复旦大学公布的调查报告则称，“王正敏为合作者之一所发表的几篇中文论文中，有些论文内容高度重复，属于重复发表”，但在申报院士时将这些论文列入申报材料之中而未作任何说明，“在学术态度上也不是实事求是的”。
“人工耳蜗”是否克隆？
央视报道中，对王正敏的另一项更为严重的“举报”，是他主持研发的人工耳蜗并非自主研发，而是模仿了澳大利亚科利尔公司的产品。
对此，据《新京报》在通报会现场的记者报道称，王正敏承认研发期间参考了澳大利亚“教学用的样机”。但该样机打开后，内部数据已经全部消失，所能参考的“仅剩一个几何图形”。王正敏称，从1989年开始，自己就开始研究制作“人工耳蜗”，其中的三大基本核心技术，所有的部件和材料都是在国内找相关单位加工。
至于技术转让，王正敏表示，研发成功后，人工耳蜗的芯片“一百个里，合格的只有六七个”，企业无法直接生产，因此考虑寻求企业来继续研发产品并上市，以形成“产业化的技术”。王正敏称，在“人工耳蜗”研发成功后，澳大利亚方面并未对此提出过异议。
是否涉嫌骗取科研经费？
央视报道还称，王正敏及其团队克隆国外“人工耳蜗”成功申报国内专利，并借此向有关部门申报项目，获取专项经费超4000万元，因此质疑王正敏以“山寨”产品来牟利。
对此，王正敏承认自己作为发明人拿到过单位和国家的奖励，但他拒绝了力声特的股份、股权，也从未在该公司兼任职务。对于4000万元的专项经费，王正敏表示，经费是相关公司和医院申请的，经费申请时自己已不再参与这个项目了，因而“绝对没有从中牟利”。
尽管举行了通报会，但上述焦点均未得到明确回应。复旦学术委员会在会上表示，将对王正敏被举报一事进行复查。中科院方面也表示，目前此事正在调查中。
